Three days before his thesis deadline, a student is told to switch every citation from author–date to a numbered style. The thesis has 140 references, all typed by hand. The change takes him two full days, and the submitted version still has citations missing from the reference list and entries that are never cited. With reference management software, the switch takes about a minute.
Zotero is free, open source, runs on Windows, macOS and Linux, and is a familiar choice in academia. The principles below apply equally to EndNote or Mendeley; what matters is not the software but the workflow.
Ground rules: one library, import from the source
- One library for every project. Divide it with collections, not separate libraries.
- Import from sources with good metadata: use the Zotero Connector browser extension on the publisher’s article page, or paste a DOI or ISBN into “Add Item by Identifier”. Avoid importing loose PDFs when you have a better option.
- Fix metadata once, at import. Every error in your library is copied into every paper you write.

Sources in languages other than English, and from smaller publishers, often import with weaker metadata. Spend a few minutes checking them by hand, especially author names and journal titles.
Organise so you can find things again
- Collections by project and chapter: Thesis > Chapter 2 > Theoretical framework. One item can sit in several collections without being duplicated.
- Tags for status and content: “read”, “to read”, “method: survey”, “national data”.
- Notes in Zotero for each item: three lines on the key finding, sample size and any verbatim quote with page number. Six months later, these notes are worth more than the PDF.
- Merge duplicates regularly using “Duplicate Items”.
Citing as you write
Word, LibreOffice, Google Docs: install the Zotero plugin, insert citations with “Add/Edit Citation” and create the list with “Add/Edit Bibliography”. The list updates itself: delete a citation from the text and the entry disappears from the list, so the two never drift apart.
LaTeX and Overleaf: install Better BibTeX so each item gets a stable citation key (for example author, year and first title word) and a .bib file that exports automatically. Some Overleaf plans can link directly to your Zotero library; otherwise export the .bib file and upload it.
An important warning: “unlinking” citations, converting them to plain text, stops them updating. Do it only for a final copy, and always keep the linked version.
Switching citation styles
Zotero uses CSL style files, with thousands available for journals and societies. In the Word plugin, open “Document Preferences” and choose a new style; every citation and the bibliography change at once. Differences worth knowing:
- APA (author–date): common in the social sciences, education and psychology.
- Vancouver (numbered): common in biomedicine; numbers follow order of first citation.
- Chicago: includes a notes-and-bibliography variant popular in history and the humanities.
- IEEE: numbers in square brackets, common in engineering.
If your university has its own thesis style, check whether someone has already written a CSL file for it, or choose the closest style and adjust by hand at the very end.
Team work and backups
- Group libraries let co-authors share sources. Citations inserted from a group library work on every member’s computer.
- Sync metadata through a free Zotero account; free storage for attached files is limited, so buy more or store files elsewhere.
- Back up your Zotero data folder regularly. Syncing is not backup: an accidental deletion on one machine syncs to the others.
Final checks before submission
- Every citation in the text was inserted by the plugin; no hand-typed ones mixed in.
- Read the bibliography top to bottom: author names, title capitalisation, journal names, DOIs.
- Spot-check five DOIs to make sure they lead to the right paper.
- Compare the formatting against the journal or university guide for three item types: article, book and chapter.
- Keep a linked copy before creating the final submission file.
If you already have a long hand-typed list, do not try to convert it in one sitting. Start with the chapter you are writing now: import its sources into Zotero by DOI, clean the metadata, and replace the typed citations with plugin citations. One chapter per session until the whole thesis is done.
